The presented pipeline provides a tool for quantifying biological gene expression data in moving or growing specimens without the need for cell wall or cell nucleus fluorescent staining. The method may be applied to other organisms that grow or move, increasing experimental throughput by allowing the use of an extra fluorescent channel for gene tagging instead of cell wall staining.

The method assumes the shape of the plant’s root is circular in the cross-sectional view, which may not hold for all specimens. Additionally, the accuracy of the coordinate system creation method was validated only with a limited number of ground-truth experiments.
